You only need to worry about installing mods compatible with Apartment Life or Mansion and Garden.

No, there's certain mods like CEP and some lighting mods and Scriptorium that you have to install manually.

Tbh, I'm running TS2 and all it's expansions perfectly on Windows 8.1, no problems. I think it's a case of looking around and patching you game.
